Resumen El ratón de Hooper Peromyscus hooperi, es el único miembro del grupo de especies que lleva su mismo nombre. Es una especie endémica de México que se encuentra restringida a las zonas de transición de pastizales en los estados de Coahuila, Zacatecas y San Luis Potosí. Estudios previos en los que se han analizado genes mitocondriales y nucleares (Cytb, Adh1-I2, Fgb-I7 y Rbp3) no han podido resolver las relaciones filogenéticas de esta especie poco conocida. Sin embargo, se ha sugerido que P. hooperi podría ser la especie hermana de P. crinitus, y estar cercanamente relacionada con P. melanotis, P. polionotus, P. maniculatus, P. keeni, P. leucopus, P. gossypinus, P. eremicus, P. californicus y Osgoodomys banderanus. Con base en datos morfológicos, cariotipos y aloenzimas, no se ha podido determinar si esta especie se encuentra más estrechamente relacionada con el subgénero Haplomylomys o Peromyscus. Sin embargo, las características únicas de P. hooperi (e. g., falo, cariotipo) han sido reconocidas, por lo que se ha mantenido en su propio grupo de especies. Con el objetivo de proveer nueva evidencia sobre la posición filogenética de P. hooperi, utilizamos el método de captura por hibridación y secuenciación masiva para obtener miles de elementos ultraconservados y el genoma mitocondrial de un ejemplar colectado en 1896 por Nelson y Goldman en Coahuila, México. Además, analizamos datos genómicos de 21 especies de neotominos. Contrario a estudios previos, encontramos altos valores de soporte en el nodo que posiciona a P. hooperi como la especie hermana del clado que incluye a Podomys floridanus, Neotomodon alstoni, Habromys simulatus, H. ixtlani, Peromyscus mexicanus, P. megalops, P. melanophrys, P. perfulvus, P. aztecus, P. attwateri, P. pectoralis y P. boylii. Datamos la divergencia de P. hooperi de su grupo hermano hace aproximadamente 3.98 millones de años, después de la divergencia de P. crinitus y de otros peromiscinos hace aproximadamente 4.31 millones de años, ambos eventos durante el Plioceno. Nuestro estudio es un claro ejemplo de que analizar datos a nivel del genoma mejoran la señal filogenética, independientemente del número de taxones, para especies cuyas relaciones filogenéticas son conflictivas o se encuentran poco resueltas como en el caso de P. hooperi. Sin embargo, recomendamos que futuros estudios genómicos incluyan un muestreo taxonómico más amplio, sobre todo de miembros del subgénero Haplomylomys, para confirmar las relaciones filogenéticas de P. hooperi y el estatus genético de sus poblaciones.

Abstract Hooper’s deer mouse, Peromyscus hooperi, is the sole member of the Peromyscus hooperi species group. This species is endemic to México where it is restricted to the grassland transition zone in the states of Coahuila, Zacatecas, and San Luis Potosí. Previous studies using mitochondrial and nuclear genes (Cytb, Adh1-I2, Fgb-I7 and Rbp3) did not resolve the phylogenetic relationships of this relatively poorly known species. It was hypothesized that P. hooperi is sister to P. crinitus, and these two taxa are related to P. melanotis, P. polionotus, P. maniculatus, P. keeni, P. leucopus, P. gossypinus, P. eremicus, P. californicus, and Osgoodomys banderanus. Based on morphological characters, karyotypes, and allozymes, P. hooperi does not align with either subgenera Haplomylomys or Peromyscus. However, its unique characteristics (e. g., phallus, karyotype) have been recognized, and therefore it has been retained as its own species group. To better resolve the phylogenetic placement of P. hooperi, we performed target-enrichment and high-throughput sequencing and obtained several thousand nuclear ultraconserved elements and a complete mitogenome from a specimen collected in 1896 by Nelson and Goldman in Coahuila, México. We compared these data with 21 other species of neotomines using genome-wide data. Contrary to previous studies, we found high nodal support for the placement of P. hooperi as sister to a clade that includes Podomys floridanus, Neotomodon alstoni, Habromys simulatus, H. ixtlani, Peromyscus mexicanus, P. megalops, P. melanophrys, P. perfulvus, P. aztecus, P. attwateri, P. pectoralis, and P. boylii. We dated a Pliocene divergence of P. hooperi from its sister group at approximately 3.98 mya, and after the split of P. crinitus at ca. 4.31 mya from other peromyscines. We demonstrated that genome-wide data improve the phylogenetic signal, independently of taxon sampling, for a phylogenetically problematic species such as P. hooperi. We recommend that future genomic studies expand taxon sampling, including members of the subgenus Haplomylomys, to confirm the phylogenetic relationships of P. hooperi and the genetic status of its populations.

ABSTRACT Eptesicus Rafinesque, 1820 is widely distributed in the Old and New World (26 species), and Histiotus Gervais, 1856 is a South American endemic (11 species). Molecular phylogenies have recovered Eptesicus (sensu lato) as polyphyletic, with New World Eptesicus and the sister genus Histiotus in a paraphyletic American clade sister to Old World Eptesicus. Based on these phylogenetic reconstructions, authors have treated Histiotus as either a subgenus of Eptesicus or restricted Eptesicus to the New World species, treating Histiotus as a full genus, and using the name Cnephaeus Kaup, 1829 at the generic rank to comprise Old World Eptesicus. Based on recently published molecular studies, and on novel qualitative and quantitative morphological comparisons of representatives of Histiotus and New and Old World Eptesicus, we provide evidence for restricting the name Eptesicus to the species E. fuscus (Palisot de Beauvois, 1796) and E. guadeloupensis Genoways & Baker, 1975, allocating the remaining New World species under a new genus, keeping Histiotus as a full genus, and raising Cnephaeus to generic rank to comprise all Old World taxa currently under Eptesicus. This arrangement resolves the paraphyly of New World Eptesicus, and promotes taxonomic stability for Histiotus, which is a well-established genus of easily recognizable Neotropical bats and treated separate from Eptesicus by most authorities.

Abstract: Evolutionary radiations stemming from colonization of archipelagos provide valuable insights into mechanisms and modes of speciation. For this reason, the fauna inhabiting the Galápagos Islands has been the focus of numerous emblematic ecological and evolutionary studies. However, studies focused on rodents have been scarce. Rice rats radiated in situ into at least six endemic species: Aegialomys galapagoensis, Nesoryzomys narboroughi, N. swarthi, N. fernandinae, N. indefessus, and N. darwini. Only the first four species remain extant on the archipelago. These species are considered vulnerable, mainly due to human activities and invasive species. Despite their interesting evolutionary history, questions surrounding phylogenetic relationships, colonization events, genetic diversity and demography of populations remain unresolved. We used the D-loop region of mtDNA to infer phylogenetic relationships, colonization events, date divergences, and conduct population genetic analyses of the four extant endemic species inhabiting the Galápagos Islands. We found that all species were monophyletic. A. galapagoensis is sister to A. xanthaeolus from the continent, and both of them are the sister clade of the genus Nesoryzomys. Our results also showed that there were two colonization events to the islands. The first event was the arrival of the ancestor of Nesoryzomys during the Pliocene, when divergences between genera occurred. The second was Aegialomys during middle Pleistocene, when species diversification began. Populations on each island show high genetic diversity and most show signals of recent expansion. However, future studies are needed to accurately assess the conservation status of these populations. We suggest ongoing monitoring of these vulnerable endemic species, including ecological and population genetic studies. In addition, future studies using genome-wide molecular markers and additional species from the continent, as well as sampling extinct species from the islands, will improve our knowledge about the origin and relationships of the endemic rodents of the Galápagos Islands.

Resumen: Las radiaciones evolutivas que ocurren en los archipiélagos, posterior a su colonización, proporcionan información relevante sobre las formas y mecanismos de especiación. Por tal motivo, la fauna que habita en las Islas Galápagos ha sido objeto de numerosos y emblemáticos estudios. A pesar de lo anterior, los estudios enfocados a roedores han sido escasos. Las ratas arroceras han radiado in situ en al menos seis especies endémicas: Aegialomys galapagoensis, Nesoryzomys narboroughi, N. swarthi, N. fernandinae, N. indefessus y N. darwini. A la fecha, solo las primeras cuatro especies aún se distribuyen en el archipiélago. Dichas especies se encuentran clasificadas como vulnerables, debido principalmente a las actividades humanas y las especies invasoras. A pesar de la interesante historia evolutiva que presentan estas especies, las interrogantes sobre sus relaciones filogenéticas, los eventos de colonización de las islas y la diversidad genética e historia demográfica de sus poblaciones, siguen sin resolverse. Dado lo anterior, usamos la región D-loop del DNA mitocondrial para inferir las relaciones filogenéticas, los eventos de colonización, los tiempos de divergencia y analizar el estado genético poblacional de las cuatro especies endémicas existentes en las Islas Galápagos. Encontramos que todas las especies representan grupos monofiléticos, que A. galapagoensis es la especie hermana de A. xanthaeolus del continente, y que estas dos especies son el grupo hermano del género Nesoryzomys. Nuestros resultados indican dos eventos de colonización en las islas. El primer evento muestra la llegada del ancestro de Nesoryzomys durante el Plioceno, siendo contemporáneo a la divergencia entre los dos géneros. El segundo evento de colonización ocurrió a mediados del Pleistoceno, cuando Aegialomys invadió el archipiélago y los eventos de diversificación de las especies comenzaron. En general, las poblaciones en las islas muestran una diversidad genética alta y una señal de expansión reciente. A pesar de ello, se requiere de más estudios para evaluar con precisión el estado de conservación de las poblaciones. Sugerimos que las poblaciones de estos roedores endémicos y vulnerables sean monitoreadas, realizando estudios ecológicos y genéticos. Adicionalmente, estudios futuros que utilicen marcadores moleculares distribuidos a través del genoma completo y que incluyan a las especies extintas en las islas y a más especies del continente, mejorarían el conocimiento sobre el origen y las relaciones de los roedores endémicos de las Islas Galápagos.
